I don't tend to theme-name my Pokemon, but for Y I gave them all French names, because, y'know, Kalos. Among these were Fantine the Talonflame, Benoit the Greninja, and Fleur the Florges.

The 3 pokémon I have so far in my XY team are Mr. Chestnut the Quilladin, Hot Wings the Fletchinder, and Slice N Dice the Honedge.
 
I nickname my pokemon after random english words... Gravity, Sockpuppet, Recant, Pertinent, etc.

My fear is always that I'll pick the same word twice without realizing it!
 
If a pokemon has a branched evolution depending on how you level it and I level it into the wrong pokemon I'll go and nickname it a really bad word, the pokemon I wanted it to be, or a really bad word. But usually I don't nickname unless it's for a challenge.
 
The nicknames of my Pokemon are mostly references to other games, or something that spontanously comes to my mind (if I can't find a good game reference).

My most recent (Gen 6) team is:
Ace (Azumarill; no real reference, but you could count count Ace from One Piece, because...pirates live on the sea xD)
Mercury (Goodra; its viscosity for some reason reminds me of mercury)
Tides (Rotom-W; kinda like Tidus from FFX, but with an "e" instead of a "u")
Piers (Vaporeon; Golden Sun)
Amaterasu (Volcarona; I think I read that name somewhere on Smogon, actually (and yea, I know where it comes from) xD)
Heimdal (Bisharp; Xenogears)

Others, I've used: Historica (Aegislash; Radiant Historia), Etna (Mismagius; Disgaea), Arche (Dragonite; Tales of Phantasia), Cutman (Scizor; Megaman)
 
So far in my Pokemon X Version playthrough I have three pokemon; Linoone, Frogadier and Fletchinder. I named my Linoone, Lynx. I named my Frogadier, Mishima. I named my Fletchinder, Koratzu. I like these names, I have to think of a good Malamar nickname and two nicknames for my other two unknown pokes that will be joining me later!

Most recently in Pokemon Y, I decided to name my Pokemon after celestial bodies, while also trying to fit in with the person the moon/planet was named after. The ones that I can remember off the top of my head are:

Ceres (Chesnaught), Triton (Blastoise), Charon (Absol), Deimos (Lucario), Mercury (Pyroar), Oberon (Azumarill) and Hyperion (Sigilyph).
 
I named my Lucario Bandit. My Blastoise was called Plumber. And gave Gastrodon the name Slogger.
I try to get as wild as possible, or not nickname at all.

I let my mom and youngest brother come up with nicknames for my previous X team.

I love to nickname my Pokemon. It helps you get more attached to them in a way, even if they are pixels...

I have a Delphox that I named Shao (would've been Mozilla, but come on that's unoriginal). From what I remember, "Shao" is a name that means "burn" or "blaze" in Chinese, so I thought it was fitting.

I also have a Gyarados named Zale. It is Greek for "bold" or "sea strength", so again, I thought it worked for the guy. :)
 
So far I have 5 pokemon all 35-40 and am at the power plant! I plan on adding mamoswine as my last and havent came up with a name yet but here are my 5 that do have names! They are all female by the way but I hope you enjoy them:

I named my Shiny Ampharos Gazathor, my Eelektross St. Elmo (After St. Elmo's Fire), my Gastrodon Sheldon, my Chesnaught Gipsy Danger, my Salamence Barrowman, my Furfrou ✯Mad Billz✯, and my Dragalge Bazoolium.
 
I usually name my Charizard Wildfire, my Feraligatr Riptide, when I was a kid I named my Mewtwo Megamew but lost it in a pinkslip battle. Machamp I name Goro, Typhlosion Bakphoon, I had a Blaziken named Buffalo Joe. Thats just a few though...
