Maybe there could be a plot where TR and tourists are taking over, and the only things that can stop them is 10 amulet pieces combined, and the Amulet pieces can only be found by Pokemon? And TR and the Tourists are hunting for the Amulets too, because the amulets can also stop the Natives from fighting back? So maybe the natives send their Pokemon and native Pokemon to get the Amulet Pieces, while the tourists and TR send their Pokemon to get the amulet pieces?

The plot from the original post? That should be good, with Team Rocket and Tourists trying to take over the islands, and the Natives fighting back or something similar. I'm bad at thinking of plots quickly.
