How to properly use the anti piracy patch

Hey, I'm pretty new to ROM hacking and I decided to hack Pokémon black 2 because it is my favorite generation. I decided to use Drayono's Pokémon blaze black 2 as a template because I thought it had an anti piracy patch on it already and it had already changed some of the script that I was planning to change anyway. After changing some more script and nearly all of the 1-5 gen Pokémon's abilities ect., I wanted to test and see if what I had been doing worked. When I tried to make a new game, it said an error has occurred, please turn off the power. After some research I realized this could have been caused because I needed to use an anti-piracy patch to fix the game however, I do not believe that there are any patches that work for Pokémon blaze black 2, since it has already been hacked and patched. I want to know, for future reference, if I need to patch the game before I start hacking it or after I am done hacking it. Thank you and if there is anyway to apply a patch to a already hacked game, please tell me.
