Okay, so suppose I expanded my Pokedex to include all 649 Pokemon till GEN V, in Emerald.

First thing I want to know is if the cheat codes available on the net, still work for Pokemon 1-386?

Secondly, how do I create Wild Pokemon cheat codes for the rest of the Pokemon, i.e. 387-649?

There are certain GameShark/AR codes for wild Pokemon encounters that just consist of one code, where the last three digits are a hexadecimal representation of that Pokemon's index number (e.g 001 - Bulbasaur to 19A - Deoxys, followed by Chimeco, Egg and Unowns, then just going off into ?????????? territory)

I don't know if/how expanding the Pokedex effects the indexes, but if those codes still work for the old Pokemon (making sure you use the right one for your base rom), if you replaced the number at the end with the index no. of your newly inserted Pokemon it would probably work fine. I don't know how the other kind of code that's different for each Pokemon species works.

Ya there are such codes for FR & LG, but I don't think the index number specific codes (001- Bulbasaur to 19B - Chimecho) exist for RSE (at least not in my knowledge).

Actually even I'm not sure how expanding the Pokedex affects index numbers.
Does anyone know how index number for new Pokemon inserted after Deoxys (Chimecho if you go by Index number), will be counted. And what about the Unowns (from 19D to 1B7), how will they be affected by Expanding the Pokedex?
