Flygon's Sp Atk is 80, not too good, it needs a move to at least 2HKO Skarmory/Steelix, and that is Fire Blast. Flamethrower is accurate, but weaker on Flygon. If it is Infernape, it would be a different story because he gets stab support.

Flygon fails in general, but yes, you'd want Fire Blast with Gon's Special Attack.
