Designing a Game that has Kanto, Jhoto, and Hoenn Regions. Can I import maps from Fire Red into Emerald?

You start in Kanto just like Fire Red. After you beat 8 gyms you unlock the Jhoto region to explore. Since it is directly connected to Kanto I think I edit the map and recreate the Jhoto region. After you collect the 8 Jhoto badges you challenge elite 4. This is the first time you fight elite 4 but it works because gen 1 and 2 share same facility for elite 4.

After you beat the elite 4, you travel by boat to Hoenn region to save the world from Team Magma and Aqua who are fighting over groudon and Kyogre and will ruin the planet unless stopped. After you stop them, defeat 8 gym leaders and defeat Steven for the championship of all of pokemon.

My question is should I do this on Fire Red or Emerald. I would like to do Emerald so there is still battle frontier. Is it possible to port over files from Fire Red into Emerald? Maps and music?

Emerald already contains most if not the entire OST of FRLG.

And yes, you can port over maps and tilesets.
    Ex: https://github.com/ultima-soul/pokefireredemerald/commit/0d35b2e5952c92b2d8f36ec49fc4b15782b43470

The gist of the process is shown in the commits at UltimaSoul's Pokefireredemerald repository, although he also wrote a document explaining it briefly.
I think the only thing they didn't mention there, is that you have to do a few extra changes involving the sizes of the tilesets, because those are different between FireRed and Emerald.
That's shown at the bottom of this commit: https://github.com/ultima-soul/pokefireredemerald/commit/d46c148e4d24327ed4dc87366ea38da782415285
