First time breeding for shinies (I usually grass chain) and charmander #515 was my much anticipated sparkly dude. I've now got 17 boxes of normal charmander though, which is crazy. Is there anything I can do to clear my boxes quickly?

No. You've got to release them one by one. I suggest releasing them in batches while you're hatching them so that you don't run into this problem next time. Release them once you hit a box of 30 or so?
There is another strategy that I'm not sure will work and it actually requires money so only if you hate pressing down and A a lot.
Wait until Home comes out. Put all of the Charmander into Home, start up another file and place the Charmander into the new file. Then, restart the file. All the Charmander will be gone at a low, low price of $16 a year.
